Check the switch in the clutch lever. Disconnect the two wires that go to that switch and connect two of them together. Put the bike in gear and try to start it,careful, if it turns over then its the switch.

i could be mistaken, but the 400 only starts in neutral. i know the 250 does, but i aint 100% sure about the Four Zero Zero.

Yep, there's a switch in the stock clutch lever/parking brake assembly. If it's bad, you'll only be able to start in neutral. When I got rid of the parking brake on my 400ex and put the ez-pull clutch lever on, I just disconnected the wires on the switch and connected both of them together. Now it starts in gear, and in neutral no problem. But it will also start in gear without pulling the clutch lever in.

ryan, the reason the 250ex only starts in neutral is because of the auto clutch. at least i assume you have one of the recent ex models as my old 250x had a regular clutch and started in any gear.

The switch is in the actual clutch/parking brake lever assembly. Take it off, and you'll see what I mean. I wish I had a picture of it, so I could show you the wires in the switch. It's pretty basic. Look at partsfish.com They have good blown up pictures of all the parts on your bike.
