Yikes! I flooded it!

I am not at all knowledgable about maintence on my mojave-I take it in for oil changes/basic maintence, BUT this weekend I almost sunk my mojave. The water went above the gas tank. Being fairly inexperienced, I wasn't sure if I should have shut it off immediately.
Two questions (if you don't mind helping me out). First, if that should ever happen again (and I don't plan on it) should i shut it off immediatley?
Second, we took the "drain plug" (?) off the muffler and some of water came out. We basically pulled it behind another quad and eventually got it started and ran fine the rest of the afternoon. Someone looked at the oil and said it didn't look like any water had got in it. Sooo, is there anything I should do as far as maintence right now? I ran it for about half an hour, loaded it up, took it home and started it again-no problems.
Any suggestions/help would be greatly appreciated.

I'm with blazerboy on this one.... if it's running and it's getting deep over the tailpipe, stay on the gas to prevent it from flooding and try to ride it out. Been plowing thru my creek for decades on various machines, and it's always worked for me.
