Now I know where the water is coming from but not sure why its there. I changed the oil a few times and all the foamy crap seemed to be gone, but after riding around for a few minutes I took the oil cap off and there was plain water up in the cap. Why is it condensing in the cap? And what problems will water in the oil cause?

Before you pull all your hair out or spend a bunch of money, start with the simplest and work up.
Condensation.
I notice you are in PA, kinda cold and damp this time of year?
Warm engine temp, cold outside temp. Natural process.
Easiest fix, evaporation.
Even in the desert down here with no humidity , mine still sweats on cooler nites.
Alcohol burning race angines are the worlds worst about it.
Ours would sweat up on the way home from the track in just an hour or so.
Just wiped the valve covers out .

Change the oil twice if it makes you feel good...
Water in cap after the fact is good because what that means is that the engine is heating up and boiling the water off, and it will eventually all boil off and go out the vent.....
I had this Warrior a couple years back and my kid drowned it in a lake at the Oregon dunes.....it filled the crankcase up with a good amount of water and got in the carb......I dropped the oil and filter, drained the carb out, and ran that sucker as hard as ever figuring any damage had already been done and figured we pretty much couldn't do any more damage to it......well two years later with that oil and filter still in it, it perfromed like a champ, and when I finally changed the oil and filter again, and inspected the clutch and inside as best I could, I couldn't find any damage, any problems what so ever....
Is your machine water cooled??? if it is then there might be a good chance that your head gasket is the source of your water entry....

water will make your piston rings rust,,,or any steel for that matter,,not good
dont run the engine without oil
to really get the moisture out,,,,put about 1 cup of diesel and top off with oil,,,let it run about 30 seconds
the deisel will go after any extra moisture that is hiding
then change the oil again,,,,,,and maybe again after the 1st ride
also,,,,was your oil milky,,,,,or did you just have some foam lingering?

in colder weather if you don't run it long enough the water will keep coming back. it is just condensation and it will always be there if you dont run the engine long enough to get it hot and evaporate out. see it in cars all the time here in Canada. If the oil is just a little bit milky (streaks in the oil) i wouldn't waste money changing it,just let it run till it clears up. journeyman mechanic by the way
