I'm no pro on these things but this specific problem has come up before on this forum....have you set you valves? A few of the notes I've seen concerning similar problem has to do with the exhaust valve tightening up as the motor heats up and the valve no longer fully closes. Someone will back this or refute this for you but this is what I've heard.

Getting your valves adjusted should solve the prob. I get mine adjusted once a year. If i let them go to long, it just starts to do way to easy.

Hey Mudlite, I have an 04 360 , and i had problems with the bike being hard to start, and it wouldn't idle until it was good and hot. I adjusted the exhaust valve and it runs great now, even idle when it's cold.
It sounds like you may have a different problem. Does your bike idle when cold?
You may need to check the engine brake actuator, it can make the engine stall if it doesn't release when you slow down.
You can download the complete service manual for your bike from the following web site , what a deal! FREE.
Good luck with the repairs. http://www.mmi.org/merrington/atv
