08 bf 650 makes a popping sound from the engine when i punch the throttle. very little power for a second.

 

It is common it is the ignition retarding. An aftermarket cdi will unretard it and will also disengage the reverse overide. A DYNA-FS is a good one that is plug and play.

Does it sound like air popping sound from intake/top of the enigne, or mechanical sound from middle of engine or trans area?

If it's from the top of the engine, it's the sign of too lean carb setting. Raise a jet needle a notch to fatten up.
