If you don't jet for the added flow you won't gain much and might even lose a little. I've got a Supertrapp IDS-X with 9 discs; the Dyno Jet recommendations were close. I ended up one step leaner than their recommended starting points for the mains and needle jets. You live in Dartmouth; Freedom Cycle in Bayers Lake had a new machine set up with a Big Gun pipe. They told me that they put in the DJ kit at the recommended starting point and it worked good. You might want to talk to them. Also, do a search on the forum for this topic.

Ask about EPI clutch springs while you're at it. The black driven spring gives a good gain for little cost. I don't know if Freedom carries them, though.

To answer your question, YES, you will need to jet if you put a pipe and high flow filter on. If you don't you will be running the machine lean. This will destroy your engine eventually.

Gatron777 No, you do not have to jet up this is a false hood anyone who tells you this is nuts. When you install a better muffler you will increase power by almost 10% right off the top. The manufacturer shipped the bike out somewhat rich to start with. The muffler modd will lean out the system. All you have to do is adjust your airscrews to get proper fuel to air mixture. The new muffler as would the same modding the muffler via Nyrocs specs, increases flow from intake to exhaust. By increaseing the flow you can experiment to gain more power by yes installing larger jets. By no means do you have to imediately go with larger jets and I have proven this on a dyno. I have posted in the past the results of these tests, just for a recap you will depending on temperature and elevation get these results.

This is at 2200ft you can expect slight differences as elevation increases or decreases at least 9.35% with the muffler alone. I use the Kawi Jets 145fr & 148r another 1.25% this is after the muffler. Before I touched the carbs I modded the muffler adjusted the airscrews and it ran fine no problems. Before you touch the carbs get a Diamond G Snorkle this with some larger jets will be your next modd for sure. If you can put in as much volume as you get out you will have a very efficient motor. Have fun!

My 650 was lean from the factory here at sea level. I rode in Vermont for 2 weeks in July at 2000 - 3000 ft. above sea level and the machine was stronger in the thinner air. This was before I had made any mods - bone stock. As Alltoys posted, try the pipe w/o any jetting changes and see how it works. I'm also running a Twin Air filter and 5 one inch holes in the air box cover. With the IDS-X pipe, filter and air box mod, my machine basically wouldn't run when I tried it with the stock jetting. Maybe your's will be different.
