I'm hoping to help with this thread, at least with input. I have little idea about wiring.
I have the same atv with the same problem at the minute.
When you say a wire is white on blue do you mean mostly white with a small blue tracer or the other way around. White with blue tracer would be a white cable with a thin blue line (over here).??

But now you come along with with the same quad (and hopefully the same wiring). Now it would be very worthwhile to get on the same 'wire color' definition page so we can share information using the same standard....
So Firefighter: Is a white on blue wire a mostly blue wire with a narrow white stripe on it?
If we get on the same wire color song page there is a lot of information to share, and hopefully we will be able to help each other to solve both problems...

The ATV is currently at my local Polaris dealer, to see if they could find the problem when they had 5 minutes here and there.
He called today to tell me it is running and come and take it away. Stator absolutely full of crap, which he cleaned out and it fired right up, again and again no worries.
He called me a couple of hours later to say he was back to square one, it wouldn't spark. He's put it down to the stator and I have ordered a new one today.
I'll keep you posted as to how I get on after the weekend.
Hopefully it will cure the problem and that will be the end of it, for now. I'm still here however to compare wires, harness etc if I can be of any help.

But to measure the stator output the best place to do that is at the CDI connector(s) in the main harness with the CDI unplugged. That way you measure the stator output through the wiring harness, which verifies both at the same time. A wiring error is just as likely as anything else for causing your problems.
But to measure the stator output at the CDI we need to know what pins to measure, and now we're back to wire harness colors...
