If possible get the plugs out and see if one is wet or black, if so the ignition is probably the problem. If they look the same, the carb is suspect.
As others have stated, if in doubt service the carb, 99% of the time one of the jets is plugged. A low mileage machine is particularly suspect for this, or bad fuel/water.

I had this exact samae problem on my 2003 700. I did the same things you did. Out of frustration I called the polaris dealer and found out that there was an update for my 700 and they thought it would take care of it. The update was the breather hose from the rocker cover on the head to the air box. The old breather hose had a white type of cylinder on it that seemed to be slightly plugged up. After putting the new hose on the problem continued. I had to remove the cover from the head and it was plugged on the inside where the hose connected. I cleaned it up and the problem was gone. The missing you are having is from pressure build up. My 700 would not go over 3000 - 4000 rpm also. I hope this helps.
