Default Interchanging Scrambler Parts

I am looking at a 98 Scrambler 500 4x4H.O. tonight. I have been doing some research and from what I gathered, the 99's and newer have more travel?? Can I buy the longer struts off ebay and throw them on my 98, or will it not bolt up? Also the rear brake pedal doesn't work, I think this is pretty common. Do the newer models have better rear master cylinders, and if they do will it bolt up to the 98?? I'm just trying to figure out what I can bolt on from newer models, if I ever need to replace any thing on it? First thing I think is to replace the purple plastic and the seat!! Thank you for any advice
