The only module left is the cdi since you've replace the coil and stator! Other than a cdi, electrical problems could be just a short? Rather than to continue throwing parts at it there are several places online for pdf manuals or on Ebay unless someone on the forums has one that can help you. I'm not trying to be sarcastic, but the $30 cost of the hard cover manual(pdf's are cheaper) is less than the cost of the coil and can save you from buying parts that aren't needed.

I was looking over the hole quad today and noticed a lot of wiring that isn't done right I'm thinking of redoing it all. I have a detailed schematic would this be a hard task?

Take it one connection at a time. It's a slow process, but if you have the patience you can do it. Either that or purchase a new harness and work from the back to the front matching up the new harness with the old one.
