Need some tech advice

Hello all,
I am a new member and have been browsing the site for some info on a problem that I have with my brothers 1998 LTF 250F, I received this 4 runner with several issues, most of them were minor and we fixed in a couple of hours, the other I just can't figure out and need some advice
First off the rear final drive I needed to replace the case seals on both sides of the case, but when I got this 4 runner it already had the axles out of it and the shafts were not in the quad, So I replaced the seals and put the first set of u-joint knuckles on ( I think that is what there are called) then I put on the outer shaft that also has u joints now my question is and for some reason I think that they need to be in sink, example if the main knuckle (closest to the case) is vertical the the outer needs to be horizontal correct? And the other side also needs to match?
The other question is that when this quad was all together (before) I noticed that the left side (rear) was a bit lower then the right, sagging sort of. I measured it from the shock tower on each side and it measures out the same I also measure from the frame to the ground on both sides, still the same. It looks like the motor is shifted to the right side a bit because of the plastic is rubbing on that side and not on the other side, as well as the old CV boot rubbing on the inside of the rear A arm, could someone advise me on what could be the problem on this, The left rear tire cambers in on the bottom really hard alot more then the right, I could post some pictures if need be as well.
