Default Riding with no lid on the air filter?

I see a lot of people that don't have the lid on their air filter box.

1. Does this have a big effect on performance?

2. Does this cause any kind of damage to the engine, etc.?

3. Does this require frequent cleaning of the filter?

1. Yes. If jetted correctly it greatly improves air flow especially when paired with a pipe and K&N filter.

2. No. Not if jetted correctly for the amount of air flow

3. That depends on your riding conditions. On hard pack not really. In deep blow sand, more than normally.

A good alternative is to install an outerwear on the top of your airbox. There are several different types out there. I prefer the type which require you to cut a section out of the top of the airbox lid and bolt on an aluminum adaptor with an outerwear. This system will deter dirt as much as the stock airbox while providing the same air flow as if the lid weren't even on the box.
