Remove your airbox lid and get a K&N, don't oil it too much. Make sure your carbs are properly adjusted and jetted. Drop a tooth in front and practice launching in 2nd. Play with your rear tire pressure and rear shock preload. Find a balance between spinning too much and not enough, you want it to hook up but not hard until you are in the power. You may have to sit way forward and slide back as the front end settles. Shift as soon as it stops pulling hard, or right before if you are good. That's my strategy, we'll see if it works next weekend:-)

The filter is made for the Raptor. You should not remove the lid, yes the black lid under the seat. If you remove the lid completely you will allow your filter to lose it's seal and allow crap into your intake. Of course if you get the pro flow kit or something similar you can completely do away with the airbox lid. With the stock replacement type K&N you can cut holes into your lid or even cut it up completely while retaining the portion that keeps the filter in place. You will need to rejet your carbs, if you arent confident doing that find a competent mechanically inclinded person and follow the instructions on whichever jet kit you buy. You should have rejetted when putting on your slip on pipe if not you may be harming your engine and running less power than stock. Going out on a limb here I doubt the FMF flows significantly better than stock anyhow, I've never seen a high power Raptor running one. I'd definitely go with the 12tooth front sprocket though and you'll stand a better chance out of the hole. It's all gonna be in who gets the best start.
