What elevation are you at? I have about the same set-up i just jetted and it took 160/165 mains, 25 pilots, and needles on the third clip, air screws out 2.0 on the left and 2.5 on the right. I"m in New Mexico at 5200 feet.

You need to pull off the battery, seat, rear and front plastics. Once you have removed the air box, take off the gas tank. You will see two black lids one for each carb on the top. Inside these are the needles. When you dissconect the carbs and flip them over, you need to remove 4 phillips head screws on each carb to gain access to the main jets and pilot jets. I would go with a 25 pilot jet and 160 on the right carb and 165 on the left carb. I just put the carbs air box and tank on to test it each time until i get it right. Then you can reassmble plastic ect completly because you probably will have to change the jetting more than once to get it right. Here is a good page with pictures on how to do that and the airbox.

I had an 01 Raptor with a pipe and K&N.I'm think the smaller jet (160) goes in the left carb.CT should be able to help you.You can run bigger jets if you get rid of the air lid.Pro design makes a air filter kit that will allow you to do that.Get the kit with the K&N filter.I had mine jetted at 180/185.That might be too rich where you're at.
