Try a Dobeck Performance TFI controller. It uses stock mapping and you adjust the pulse width for thr mods you have. Kind of like jetting. Only once it is dialed in the stock mapping compensates for everything else.

So, what's the difference between the Dobeck and Power Commander? I rode with a guy who had the Power Commander this weekend in the sand, lid was off, baffle removed with a different sparky inserted and that ran like greased lightning, kicking azz on modded 450's and Predies.

They each have their Pros and Cons.
The TFI uses stock mapping( Which Yamaha spent a lot of R&D on) and is easily adjustable while out riding, no laptops cables software etc.
The Power commander is a great unit, but cost 150.00 more. Its biggest advantage is its ability to customize maps for specific needs.
Whatever you buy you will be happy with the results.
I am Running a LRD Pipe with the TFI and a GYTR air filter. The diffrence is amazing, It no longer has the midrange hit it moved it down to initial take off. It pulls harder from right out of the hole.
I ran @ LS Utah this weekend and beat up on a few YFZ's a Couple of piped Shees, 450Rs, and a couple of well worked Raptors. of course a few of them beat me up too.

It is like Yamaha put in a close ratio 4 speed trans and added a tall overdrive.
The TFI or power commander comes down to a price versus features issue neither 1 is right for everyone.
I just know I have put less than $640.00 in mods and have beat quite a few machines up sand mountain that have more money invested in their machine than I do. Quad price included.
