Neither... They both lose to a top fuel dragster.
What is everyone's obsession with top speed on this BBS? Who really cares if something is 5 mph faster than another? How often do you spend a day of riding at a constant speed of 80?
If you want the fastest possible machine why get a Banshee or a CR...or any other bike or quad? Why not buy a top fuel car...or better yet...the rumored Mach 6 spy plane "Aurora"?

Your question is difficult to answer like that, but I'll try.
First of all, there are 2 types of racing.
Racing in straight line, or drag racing, which seems to define the fastest machine. But grip is very important, so if you do your drag race on loose dirt and asphalt, the results will vary a lot. The rider also is a big factor, even on a drag race, clutching and changing gears at the right moment is more difficult than it seems.
Second type of racing, MX racing. This one is way more complete2 and dificult than drag racing. Again the terrain is very important. Is it more like a SX, or MX. SX is...jumps between jumps, as you can see on TV, with the guys jumping big triples. MX is closer to trail riding with different curves, jumps...quite complete actually. Again, the ground is a very important factor. If it's mud, the issue may be different from a dry dirt track. Also you have to consider that if you start in second, you will take all the mud in your face...or dust. So you have to be the best from the beginning. In MX, the rider IS the most important thing (except the machine...differences between ATVs and bikes are enormous). It's the guy that will learn the track before the others, who will have the guts to try the triple, even if no one passes it...
The third type of racing is GNCC. It's simply riding fast in trails, with all the problems that can be when you ride trails. Your machine must be in top shape and reliable, even if it's not the fastest. You will cross streams, long straightaways, tight wooden sections...
Once I have considered all that, I can definitely say that the fastest between a banshee and a 250CR is the one that reaches the finish line for first.

The CR will beat a Banshee is almost any situation.
Blasterdudes. Why would you mention a top fuel dragster in a top speed comparison? Drag racing is about the lowest et, NOT top speed.
