Sounds like you have a lot of stuff loose but I bet it's due to the shaking and not necessarily causing it. Try jacking up the rear end and run it in 3rd or 4th gear. If it's the axle or your rear tires you will see them shaking. Have somebody sit on it and hold the front brake in case it jumps off the jack.
Also, jack up the front end and have somebody hold the handlebars steady while you try and turn the front tires. You'll be able to see if there is any slop in your steering.

what he said

my raptor shakes quite a bit too,,,,feels like i am riding down the center of the train tracks at 50mph and up

I havent even bothered to see what the cause is, not yet anyway. Its either my holeshots are rejects,,,rim out of round (this is what i suspect on mine,,,left front),,,,,or a bent axle.

OFC,,why would loose hubs cause a shake. How loose are you talking?

The splines on my hubs are about half stripped allotta miles of beating the chit outta it and you know how i am.. I break stuff On the outside of the tire there is about 1/2"-1" of play in the splines. Its significant. So in effect that makes me ride off center in my wheels. also my T9baja's have always had a bit of a shake to them anyway. and they are always full of dirt and rocks. thats prolly added stress on the splines when the come loose. I really need new hubs and locktight on my axle bolts.

Ive jacked the front up and checked for play there and there was not any play at all.

On a side note, does anyone know if there is supposed to be a washer that goes under the cotter key bolt on the ball joint?

When I get out of work Ill try tightening up the hubs and going for a ride and seeing what that does.

Ill be back with an update. Thanks guys.
