Valve timing, ok on the magneto under the cover you should see a T with a l beside it that is your top dead center(TDC mark)
Under the camshaft cover you will find a l on the cam pulley, and a l on the head itself, that is your tdc mark on the camshaft.

Hook the chain up on the pulleys with the marks lined up and you should be in time.

As far as a rocker shaft, I assume you mean in the head for the valve rocker arm, on most of the yamaha's I believe you will need a small slide hammer to do it.
