Kodiak Automatic wont upshift

Kodiak Automatic wont upshift
My 2001 Kodiak automatic will not upshift. It shifts and runs fine in 1st gear and in reverse. It was stuck in water and mud and I had to replace the CDI. Now it runs but want shift. Any suggestions please.
