First check you have the right starter. I once fitted the wrong brush kit to a starter and it ran backwards. The gear or spline on the shaft could also be wrong so check it against the old one.

im having a very similar problem as you are and i have the same atv i just posted a new thread but can i ask if you fixed the problem yet and how you got the flywheel off to get to the starter clutch thanks and here is a link for the starter clutch for only $100 if you havent gotten it yet http://www.partzilla.com/parts/searc...TCH/parts.html

i found out my problem and it was that 2 of the 3 bolts that hold the starter clutch on the rotor i guess had sheared off somehow and i was able to get the ends of the bolts off with a magnet by turning it and then pliers. Check if this is your problem too because it may save you a bunch of money and ive heard that the 01-03 raptor 660s have the same problem. good luck
