Probably just crank seal clutch side. Was the idle erratic when it was running.

Fuel has found it's way past the crank seal into the clutch/gearbox side. A little fuel/air mixture is now going to get past when the bike is running, but nothing like as much as when crankcase was full of fuel. It will affect performance, as some air /fuel mix will be escaping, so it will need a new seal, but you can put the job off for a while. See my answer to "serious Yamaha Moto4 issues" about why your crankcase got full of fuel in the first place, too.
