What are the last 6 digits of your VIN #? I thought only production numbers below something like 17,000 or 19,000 were experiencing the issue with the Tranny.
Also, 14mins had a good point about starting your quad (Diff. thread). Always start in neutral, the gears on the starter are one-way and the clutch often is sticky after the quad has been sticking. Roll-back of the quad will cause issues with the starter.
As for replacing your tranny now, I wouldn't do it. If you think you got such a good deal on the quad you could turn it around for a profit sell it and get an 02. If you do end up getting into your motor you might as well put in a high compression piston and cam.
From what I have heard, you will know something is wrong when 2nd gear locks up on you. (No real notice.)

No the vin thing ain't true as far as I know, Mine went out (or was going out to be exact) and mine is above 19000. I got my parts in today for the tranny. riva yamaha. $488.00 including shipping.
Imo just ride it until it starts to act up then park it and fix it. Don't use reverse and start in neutral everytime. Also let your idle run a little high to protect the carb boots from blowing off.

I just bought an '01 Raptor, too for $3500. But it already has the tranny upgrade with documentation. I bought it on eBay. Link. I think it helped that the seller didn't bother to mention the tranny upgrade in the auction, but he told me via email.
It runs perfect! On the invoice for tranny repair, it also got a new crankshaft, piston, rings, and '02 carb boots. The total repair bill was $2130! Ouch! I have to put about $100 into the rear brake, needs a rotor, pads and some misc other things. Plus there are some little things that need adjustment, scratches to touch up, but otherwise I'm happy with it.
The Vin# is 1330, one of the first ones made and the second gear went out on it 6 months after the guy bought it. If you have a '01 with the original tranny and it works fine. Enjoy it and don't worry about! Have fun with it.

well if neone does know if this is true my last six digits are 19640 but i always start lal my bikes in neutral w/clutch pulled so it is easier on starter and clutches
hopefully my tranny wont fail netime soon or it will have to sit for a few months for me to get the $$$ because i am still attenedin HS and have part time job that makes decent money but not enough to fork out 500 all at once
