What year is it? If it is pre-2004 you can cut the green wire on the back of the CDI box and disable the rev limiter. This is a huge improvement if it applies.
The best bang for the buck would be to get a quality pipe from WRH Racing or Hetrick, a less restrictive air filter, jet the carb up, lighten the rollers and increase the stall. The difference is night and day compared to the stock set up...

Stand in front of the quad and look down the right side of the right side of the steering stem just under the handle bars. The CDI box is in there, most likely in a rubber sleeve that attaches to a peg. Just pull it loose, remove the rubber sleeve and on the back of the box a green wire "loops" in and out of the box. Cut the wire in half and make sure they can not touch. Put the sleeve back on and put it back in place.
The only thing it affects is the rev limiter, so having problems when it warms up would be a separate issue. We cut ours about 2 years ago on our 2003 and have had no problems whatsoever. Our neighbor down the street cut his over a year ago as well.
I put a male connector on one side and a female on the other side of the green wire and can "reactivate" the rev limiter if necessary. (when my little nephew is in town)
Cutting the wire increases the performance a bunch, but nothing is a substitue for the pipe, filter and jets.

These are the only two that I've done business with and you can't go wrong with either. I'm sure there are other good people out there, but Billy and Rich are top notch and have never disappointed. They know these mini's inside and out!!!
