polaris 500 scram engine rebuild

i am new to atvs but i have built numberous jetski/seadoo two strokes..
i recently bought a scrambler 2000 model 500 HO that "supposedly" needed only a topend.
Well i broke it down and found the top end perfect... but the bottom end bearings are the ones that are seized.. I can still barely move the crank but you can feel the bearings dragging bad.
A few questions for scram experts..
What would cause this overheating? A common issue that i can fix after rebuild?
and can i assemble the engine including head and then drop it into the frame? I would prefer to put the piston etc on when its out of the frame since the bottom has to come out anyways..
and lastly do i need any special polaris tools?
