On the shifter interference with the nerf bars, I took off the shift lever and moved it up one set of knotches on the transmission spline. I haven't tried it out on the trail yet thought. If that does not work, I will move it back and modify the webbing holder in that area of the nerf bars.
For the plastic heel gards, I cut them neatly with a small moto-grinder to custom fit them.
