Alright so when the rev limiter/black wire is plugged in it seems to be restricted from going to a higher rpm like its bogging, when I disconnect the black wire it will rev up like its supposed to, does this mean the rev limiter is bad? Thanks

Just leave it unplugged. Purpose of the limiter was to keep you from having full power in reverse unless you deliberately pushed the reverse over ride button,then you would have full power.Just a safety module that ended up shorting out most of the time. Some would die when you placed the machine in reverse,some would stay running in reverse if you held the over ride button in,some would start to limit in forward range also when the module failed.Just keep in mind that you have full power in reverse now without having to push the over ride.

But when I leave it unplugged the key doesn't work or the kill switch so I have to pull off the spark plug boot of for it to stop running

Think we're talking about TWO different modules! If you pulled the black wire from the cdi,then yes you can't kill the machine. If you don't have spark if you plug the cdi wire back up,then you either have a problem in the ignition switch,left control switch on/off switch or a wiring problem from them. Both of these switches work together with the cdi kill wire. The reverse limiter module can short out and basically do the same thing in many cases. That's why I said to defeat it by pulling its black wire.. Item #32. Dirt Cheap Yamaha, Polaris, Suzuki & Kawasaki OEM Parts & Accessories – Cycle Parts Warehouse Also in rare cases the cdi kill circuit can short out in the cdi module itself. Just eliminate any wiring or switch problem first.
