Any idea if you just got clean water in there, or if there's dirt and grit in the engine?
If it's just water you might get by with draining the engine and changing the filter, flushing with some light oil, refill, run briefly, drain... change oil again, run for a while... repeat until oil stays clean looking...
If grit and sand got in there, there probably isn't any way to get everything out short of taking the engine completely apart. If that's the case, I'd go ahead and replace the oil cooler, too, since there's no real way to tell if whatever you did to clean it got it clean- or if grit is in there waiting to come loose once hot oil hits it.

If there's sandy silt like stuff in the motor, I think you'd be better off taking it apart... but that's just my .02.
I've read stories of people who got mud and silt in the motor, tried to flush it out and ran the motor, only to ruin lots of expensive parts (piston, rings, main bearings, oil pump...)
Maybe one of the pros will respond with more expert advice...

JeffinTD,
Thank you!
I ended up just playing it safe and taking it to the shop. This way it takes it all out of my hands, I hope.
I heard from some people that you want to get on it STAT so I did, and took it to the shop immediately. I told them that I knew the spark plug, carb, everything needed to be opened up and flushed out, and they laughed and told me they knew. So, let's hope it's in good hands. It looked so lonly when I had to drop it off.
Keep your fingers crossed!

Theres lots of topics here on getting your bike running after sinking in clear water, just do a search to see what I've posted 9-10 times now. But like stated earlier if you got muddy water through the engine you need to have it taken apart because the sandy/silt will do a number on the motor. The best case senario would be that it starts burning oil, worst case is a major bearing failure.
You did the right thing taking it to a shop for proper repair.

I don't know what a dealer would do... I'd guess they would drain the crankcase and see what comes out, and proceed from there.
One thing about having the dealer take care of it after being flooded, if it starts to smoke a few hours after you get it back, hopefully they will take care of you.
