No spark, new parts all round

Help, ive got a 99 bayou 300 that has only bout 20,000 miles on it, was well taken care of and ran fine but about 3 months ago it started acting like it was holding back when I was riding, then it would clear up. You could feel it a d I thought it was a dirty carb so cleaned it and it was fine for bout two weeks then it started acting like it was running out of gas or flooding. Did this twice in two weeks but each time I could toggle the throttle a bit and it'd clear up and be ok. Then it started cutting off out of the blue. It would crank right up and run, did that 3 times in a week then it started dying alot and only at low and mid rpms then it started getting hard to crank, burnt up the starter trying . Finally after sitting for two days I decided to try pull starting it and it fired right off but if I touched the throttle it'd act like it was choking out. Got a new carb and filter and found out there's no spark ,the black wire going into my cdi was broke. Got another cdi, put it on my bosses 300 and cranked it, but still no spark, put new pulse coil on and voltage regulator and tested the coil using my bosses 300. Still getting power to the coil, 12 volts on both pos. And neg sides, constant. Thought the neg side was only off and on with the cdi?

Not sure but that may be right, as the igniter system was a development of the points type ignition system used on older machines, and points were closed most of the time, so the negative wire to coil was earthed, only opening when the machine fired. A broken negative wire to igniter may be bad news because on CDI systems it blows the cdi, I don't know if it is the same for igniters. Your post is a bit difficult to understand, but if your boss's 300 works, move parts one at a time from it to your bike, having made sure the negative to CDI is firmly earthed. When you get a spark, and the bike runs OK you have found the faulty component.

Stators can go bad but on the 300 it is the battery that powers the ignition, not a separate "exciter" coil on the stator. Hondas have a weird hybrid system which has both battery power and a wire from stator to CDI, but KLF Kawasakis are either exciter coil CDI, or battery powered igniter systems. There are strange effects, which I don't understand, like a faulty voltage regulator can affect an exciter type CDI even though it isn't on the same circuit, but I can't see the 300s alternator affecting the ignition unless the regulator was overcharging. The pulse coil can be too far away from the flywheel, this wouldn't show on ohm tests. If you haven't already, check pos and neg wires to igniter are live, using a test lamp (12v incandescent), not a voltmeter, check the positive wire to ignition coil, also using the light.
