I am guessing that there was a batch of defective coils that got assembled into the machine or in the thousands of coils that that get used for these machines you are bound to have a few defective ones.

My buddy had a misfire on his 700 when we were out riding one day. He'd get on the throttle and the thing was sputtering and way down on power. We checked the air filter thinking it sucked up some water from a mudhole, and checked all the obvious stuff--still ran like crap. Then I took a look at the coil, thinking one of the primary wires were either loose or wet. It was the secondary (plug) wire! It wasn't even plugged in to the coil! It was such a bitch to get back on that I have no idea how it could have came off. The bracket for the coil has a 90 degree bend right where the wire plugs in (keeping the plugs on and dirt out), so I bet it was probably like that when he bought it.
After some swearing, I got it plugged back in, but it was already wet inside and you could hear it arcing to the coil and frame. The next weekend, before we went riding, I suggested that he go to an autoparts store and grab a tube of dielectric grease and smear it inside the boot.
Problem solved.
