Hmmm. Not sure I'm following the chain of events here.......If you put a punch into the threaded hole in the end of the crank, then what hole did you screw the bolt into?

the punch went up inside the clutch and then the bolt was threaded behind it and pushed the punch up into the small threaded hole on the crank.

Well since you are already in a fix I'm with Sten..tighten the bolt back up against the punch and give it a blow with a hammer, nothing crazy hard. The try tighening a little more, hit with hammer,tighten,hit..the vibration should bring it off. You should find that each time you hit with the hammer the bolt will loosen a little(ie the clutch is coming off). You might be suprised..most time this method works better than just trying to tighen the crap out of the puller and will minize the chances of stripping the bolt or clutch if done properly.
I would suggest a slide hammer puller but that would just beat the hell out of the main bearings and do more damage.

Good luck. Again don't get too crazy with the blows...remember the crank and mains are taking the brunt of the blow..if you can get someone in there to pull on the clutch while you do it any dampening of the shock can't hurt...

Another technique you can use is filling the hole in the clutch with oil and then screw in your puller or bolt. Basically you're using hydraulics to remove the clutch, this will only work with the wheeler sitting on it's side obviously.... I had a friend who had the same brilliant idea as your buddy, only his was on his sled, he ended up having the cut the clutch off the crankshaft.
