Hey all new here and to atvs. So I have a polaris 500 Big Boss. I just replaced the starter and now have a sparking problem between the engine and the shifter rods. Any idea what would cause that? Like I said new to atvs and not really mechanically minded.

Sounds like a bad ground. If it was a car I would say it is. In the "old" days. It would melt the shifter cable is the engine ground was bad.

Maybe try creating a new ground with jumper cables, from the starter, or engine block to the battery?
