Was it doing the same thing before the rebuild? Double-check the jet sizes against stock specs, remove the jets and spray out. If they're not new, replace (they're cheap) and make sure you have proper sizes. If it wasn't doing the same thing before the rebuild, you may have dislodged some gunk/debris during the rebuild process, which is now affecting the operation of the bike. Break it down again, jet spray with some cheap carb cleaner to jets, float needle, all airway passages, etc. Also make sure you're using clean, water free fuel.

Yes I had the problem before the rebuild. Now that its rebuilt it idles alot smoother but still boggs at w.o.t. I have a clymer manual and double checked eveything to make sure I didnt do anything wrong. The jets are new they came with the rebuild kit and they are the stock size. Could it just be an adjustment on the pilot screw, Idle screw, or the e clip on the throttle pin. Everything is set to stock specs acording to the clymer manual. And its a completely stock quad other than an aftermarket air filter.

Check your fuel flow. Ever had a clogged fuel filter in a car? It acts like it's running out of gas (boggs down) when you hit a certain speed. Sounds like the same type of thing. I've heard the fuel switch can cause flow problems.
