If you're getting juice from your battery, you might wanna try this:
1) Defective switch contact in your starter button
2) Brushes ain't seating properly on the commutator in the starter motor
3) Defective starter relay, defective neutral relay, defective engine stop switch, defective neutral switch or defective clutch lever position switch
4) Loose or disconnected wiring connections.
Let me know if this help.

I know this may not be the simple fix or replace this or that answer we all are wanting when in trouble, but hope it helps anyhow.
Any engine requires the same basic things to run, and braking things into small pieces (the process of elimination, and not the atv itself lol) can make it lots easier.
Spark, fuel, air flow, timming, compression and maybe a couple others depending on the engine are what need to be checked out and working properly.
It sounds like you have addressed parts of some of these, but still need to recheck everything from the start to be sure the system is actually working.
It could be something as simple as not getting fuel from a faulty or clogged fuel shut off that I think is auto on the Z.
Then it could be a compression problem that is being caused from potential damages from when the timming slipped or jumped (sometimes the valves can hit the piston and mess up one or the other etc).
Its really just a process of elimination, and though sometimes it can be a pita its normally a whole lot less $$$ than sending it to the dealer, and they dont always get it right either.

I just got my service manual in the mail this morn'. My bike is an '04 so there may be some dif but I'm reading iin the trouble shooting section of the engine and it says if the bike won't start or is hard to start, try this.
1) compression is low.
2) spark plug not sparking
3) no fuel reaching the carb.
Each one of these solutions has 5-8 answers to each.
try checking each one as a process of eliminatrion then post back. Remember, this is for a 2004 Limited edition Z400 so I don't know how much difference there is.

If you ground out your plug and don't get spark, then you need a stator. I had about the same thing happen and it was costly but worth it.

If it jumped time do a compression test sounds like you may have bent a valve. take out your spark plug screw in a compression tester hold the throttle open and hold the start button you should read around 142 psi. If not I would take the head off.

he could do a leak test , using compressed air ,pressurize and listen for air leaking at the carb and at the muffler, it would at least save taking off the head just to see .
of corse it may be shimed wrong to
