Can't figure out my Banshee!!

Default Can't figure out my Banshee!!

I have a 2003 banshee. The bike is pretty much all stock. It has had the top end rebuilt, it didn't need bored out we just replaced the rings and pistons and had it honed out. It has great compression. Anyways, when you first start it up it seems to run fine. After ridding for about 20 minutes or so it starts to dog out sometimes on one cylinder. I thougt it was particular to one side but I've noticed that it switches to the other side at times as well. We've put in a different coil and cdi box from a 2006 banshee that someone was parting out and it seems to run the same. I can't figure it out for the life of me. Any suggestions would be great. Thanks
