If your aftermarket filter relies on the stock lid to lock it in place then put as many holes in it as you can without losing the ability to lock the air filter in place. Otherwise, you should be running a lid on a Raptor if you are trying to maximize output.
I never had much luck jetting with stock needles and jets. I went to a Dynojet and solved my problems. Others will tell you they had the exact opposite experience.
A stock headpipe mated with a GYTR tip is a great combination. It provides solid low-mid range torque. If you have a larger headpipe then you aren't going to get as much low end pull. You may need to change your gearing to maximize your speed given your torque range. You can't base your setup on your buddies gearing.
Also, are you sure you have every piece of your exhaust system? Is it supposed to have an endcap on it or not. This will make quite a bit of difference especially on a stock engine with a stock cam.

Did you say that your running the CT pipe without the disks. Thats why you lost then, as far as jets i would try a 170/175 jet, thats what i ran on mine, when i had the same set-up as you. As far as CT is saying the disks are $80 thats cuz they just changed their tip to this trick looking one. I bought the new tip for my raptor, if you buy the 13 disc for the raptor, i will give you my old end cap for free. The discs are not the expensive part the trick litle end cap is like $40 bucks alone. So buy the discs and ill give you the end cap, also you need to buy the bolts. If you do this your beat the GYT-R raptor. Thats unless you weigh like 200lbs more thn your friend.
