Engine vibes coming through handlebars and seat
Were your engine mounts loose before? Once they get loose, the holes can get bigger. When this would happen on our bikes, we would have to replace the bolts with larger diameter bolts and drill out the holes to fit. I'd suggest you remove the mounts. inspect the holes and bolts. Also, place the bolts in the engine and see how much space is left. It is not unusual for the bolt, engine and mounting brackets to all wear.
Loctite is your friend. And use a torque wrench.
It's also common to have vibration problems when you change pistons. If you bored the cylinder and installed a larger (or heavier) piston, the reciprocating weight has changed, throwing off the crank balance. A crack in the frame will also change the harmonics of your bike. Clean it and inspece everything.
