The 06 YFZ is rumored to be a 10cc increase in engine size over the existing model. Some will start another argument saying it's just a rumor and Yamaha has said that for a couple years now. But I believe it to be true for 06 given the timing of the annoucement by Yamaha.
Other than that I haven't heard anything.

Sounds to me like you were incorrectly jetted, if you are slightly lean then upping the octane will make it run better.

From what I have seen factory's jet them lean if anything, I never see them rich straight from the factory. Besides they want them leaner for EPA reasons.
