97 Timberwolf 250 Only sparks when leave off start button

Purchased a basket case. Told it gone through some water and stopped running. They tested and found the keyway for flywheel was sheared. Replaced keyway. Still would not run. Replaced stator assembly, flywheel, ignition coil, spark plug, cdi box, timing chain and guides. It only wants to spark when you leave off of the start button. If I switch to a different CDI box it sparks but spits and sputters and pops and head pipe gets cherry red. The reading I am getting on new stator on the source coil is 335.3 according to manual I have it should be 428-523 but I checked with original stator and it read 323.5.
As far as new Pick up coil it is reading 358.4 and manual states 189.-231. The original one read 223.4. As far as the charging part the new one on the yellow wires all read .7 any combination and on the original one .5 any combination.
Does anyone out there have any ideas???? I have been through the carb but this seems to be an ignition problem. Thinking maybe a different engine. Does any one know this Engine number 4BD-295535????

Once had a Kawasaki 300 with a cherry red exhaust pipe and it was the exhaust cam badly worn, exhaust valve was only opening slightly. Take a peek at the rockers and see how much they move when engine is turned over. Stator readings do seem odd. I haven't done many Yams but found real and theoretical resistances were surprisingly accurate on the ones I have tested. However, as it is sparking with a new CDI, the stator is probably OK.
