Could be the relay, but usually you here that from under the left fender making noise at the same time. Really thats the only thing I can think of other than checking all the connections from the battery down to the starter. If you know for sure its not the starter.
On a related note, I found that riva yamaha's microfiche online has part numbers for the brushes to rebuild if needed. Usually yamaha makes you buy the big dollar item to get the $10 part

well does the rpm of the starter change after the first few seconds as you say? Starters that are bad or arent getting enough current act like what you first described, as they burn any corrosion of connections and the commutator they start to work better again.
If you can tell the starter is wound up all its gonna go and its barely turning over the motor then it could be the starter clutch behind the flywheel. Requires a special puller to get at it.
