The kill switch makes a ground circuit through the handlebars when it's off, so it sounds like you are missing the ground to your lighting circuit, and the ground to the lights is coming through the kill switch when it's off. Without a wiring diagram it's hard to tell what's going on, I think I have a diagram on my other computer I will check when I get to it.

OK so I have the diagram in PDF form, I will post it here so we could all look at it but I don't know how so I will need some help doing that.
I was wrong about the kill switch being ground, it is actually positive on the 660. The 24 volts + comes from the key switch wiring on the brown wire and powers up everything, including the neutral light and the headlight switch. The kill switch just sends power to the CDI box, so something could be going on with the CDI box or the plug to it. You could try and unhook the CDI plug and then try your lights and see what happens, it may take a process of elimination like that to figure it out. Otherwise you will need a volt/ohm meter to test the circuits.
