If you remove the kill switch pin from CDI, the kill witches won't work because you have now disconnected them from CDI, Fairly sure Tao Taos are "earth to kill" so check the wire that you have disconnected, if it is earth to kill, should be earthed with kill switch in kill position and/or with ignition switch in off position, but with these switches both in run position, kill wire should not be earthed.

That kill switch pin you have taken out of the CDI is, as the name suggests, connected to the kill switch and the ignition switch, so if you take it out, the CDI is no longer connected to the kill and ignition switch. You need to find out why the wire to that pin is shorted to earth. Connect an ohm meter between that disconnected wire and earth "if it is earth to kill, should be earthed with kill switch in kill position and/or with ignition switch in off position, but with these switches both in run position, kill wire should notbe earthed."
