Chumly, I think the best place to start is by looking at photos of conversions, this will give you a starting point for proper engine placement- send me your e-mail and I'll send you some pics to study.

did u know even a yamaha r6 motor has twice the hp of a stock ds and the r6 motor is very small and compact it will add no extra weight to the bike but u will get twice the punch. and the bike will handle the same, and u wont have to stratle a huge motor that u wont even use half the power of. u can get newer 2000+ r6 motors with wiring fuel pump ( witch is external easy to mount) and all for under $1000 on ebay. i am probably going to do this conversion to my ds this winter.

Both 600's and 1000's have plenty of H.P. But theres a huge difference in how much torque they have. I chose an FZ1 motor for mine, since they are identical to an R1, except the FZ1 engine has a heavier crank, its 8 hp less than an R1, but has more torque.. I also used the stock EXUP valve. If you plan on trail riding it when you are finished, make sure you put the engine far enough forward.. If you mount the engine too far back, you will need to extend the swing arm to keep it from wheelying all the time. Heres a vid of my DS1000. I'm in the process of building a DS/ CBR900RR conversion now.
