If it starts, and runs, and charges the battery, leave the wiring alone. It looks like the original harness is no longer available, and those "universal" harnesses cause a whole heap of trouble. Unless you are an electrician, you will be lucky to get one to fit properly.

 

Now its back to the original problem of hitting the start button and nothing happens

 

So the atv wont shut off unless i unplug the cdi

 

There is a kill wire from CDI to key switch, usually black/white, this is connected to earth by the switch. Some are earth to kill, some earth to run, either way the ignition switch should be earthing that wire in one position, and not in the other.

 

These are the color wires going to CDI

 

Right no black/white. Can't find a 135 diagram on the net, but the 90 diagram shows a black/white kill wire at the ignition switch, connected to a grey, which goes to CDI, see if you can find a black/white from ignition switch and trace where it goes. My guess is the middle wire, which isn't shown properly on either photo.
