I think the timing is fixed. Maybe it's possible to install the cam upside down or something? That's the only thing I can think of that would cause what you are seeing. Is this 250 completely stock? What exactly is the story with it?
If you remove the spark plug and the two valve cover plugs, you should be able to turn the engine over easy and watch when the rocker arms open and close the valves. The valves should be closed when the piston is at TDC and the timing marks should be lined up.
When the intake valve opens, the piston should be going down. When it comes back up, both valves should stay closed and when it is at the top of the stroke, that is top dead center (TDC) when the spark plug fires. Rotate the engine, watch the valves, put a wood dowel or something that won't score the metal down the spark plug hole so you can see the piston going up and down... just don't drop it [img]i/expressions/face-icon-small-smile.gif[/img]
These engines are pretty simple. I recommend you get a service manual because it has loads of good info and pictures and you can see how everything works...

Rotate the timing mark another 360 degrees. The piston should be up, the valves should be closed, and the timing marks should be aligned at TDC. Here is a good animation that shows how a 4-stroke works and you can see the position of the valves. TDC is the top of the compression stroke when the spark plug fires.

A 2006 fixer upper? What the heck happened to this thing? Is it possible that somebody had the engine apart and messed with the cam? If things still aren't looking right, I would say you need to get a service manual and tear into the thing. They are not that complicated to figure out, but if something is jacked up like the cam being installed wrong, you need the manual to make sure everything is right.
