Default 2000 Honda recon 250 running very rough

I have a 2000 Honda recon 250 running very rough. Last time out I drove through a creek crossing that was deeper than anticipated. The engine was probably submersed for about 2 seconds but my momentum got me through. It has been running very rough ever since. I have tried revving it hard until hot to dry it out but no help. It acts like it is not firing right. I am wondering if it could have jumped time or cracked a coil or there is something else I should check?

water is heavier than gas, all it takes is a little to get into the carb bowl, and it will restrict fuel flow, or even plug idle circuits. I would drain the carb, if that doesnt help,pull it and spray it out and blow out all the passages with air. That, or you could have a little water in the spark plug boot, try spraying it out with WD 40 to displace the water, then put a little dielectric grease in there to keep moisture out.

Thanks for the help. That makes a lot of sense. I'll do that and keep my fingers crossed. I forgot to mention it also did it on the first crossing but driving hard must have dried it out. It was the crossing coming back that I am still dealing with. That's why I think you are on to something.

Thankfully it was as simple as draining the bowl and refilling. I am back in action. WOOHOO!
