TRY CHECKING THE FIRE FROM THE PLUG OR THE PLUG ITSELF.

2006 Sportsman 800 EFI missing and backfiring problem

I had similar issue with my 500 EFI. Turns out it was the plug on the TPS, Throttle Position Sensor. Your EFI setup is probably the same so try pushing up on the Plug or wies at the Bottom of the sensor. I took a tie wrap and wrapped it around the top of the sensor and plug to snug it up and it has run perfectly since.
