Fuel system needs to be purged. The pump itself depending on what is in the tank may also not be building enough pressure. Push in the shrader valve on the fuel rail and see if you have pressure build up.You need to have a fuel pressure gauge also to see if the fuel pressure builds up to 43 psi + or - 3 psi on the fuel rail without dropping lower than this. Injector can be removed to inspect, but you have to be careful on the seals. If fuel pump pressure is good, but won't crank possibly an injector problem if the system has been flushed of all contaminants.Dirt Cheap Yamaha, Honda, Arctic Cat & Polaris OEM Parts & Accessories – Cycle Parts Warehouse

Update i took the fuel system apart and discovered a large crack in the boot that goes from the air filter to the throttle body. There is dirt and grime all threw the throttle body and intake all the way to the valves so im thinking the engine is shot what is the best way to test if the engine is ruined?

Wouldn't the first thing be a compression check?

Check compression as jumbofrank mentioned. Manual shows average compression between 70-90psi because of the exhaust compression release. If compression is within range ,then possibly a new intake manifold and cleaning of the throttle body would solve the problem.
