I had a 600 Yamaha doing that a while back and it turned out to be the trigger coil on the stator. Pig to find as it tested out OK when cold and didn't seem to alter much hot, but by the "what else can it be" principle I tried a new trigger coil and the fault disappeared. One other thing it could be is a air/fuel mixture problem, so check plug nose colour after a run, white would indicate weak, black rich or that trigger coil creating a misfire.

 

Make sure your gas tank vent is clear. That’s the easiest thing to check first. Make sure it’s getting fuel.
