I don't know if this helps any but, on my bone stock Raptor if im getting on it and running it hard it will glow the exhaust cherry red from motor to the second heat shield and from there back it slowly turns back to normal colour bye time it reaches the muffler but still has slight glow but never noticed it hot when at idle.

On the Rappy the headpipe will glow red even if jetted right, the biggest thing that effects this is your air/fuel screws. You don't notice the glowing with the stock pipe because of the paint but with aftermarket pipes the metal is alot thinner and without paint which make it much more noticable. If the bike seem like its running fine (no backfiring, poping, or dead spots) then don't worry about it. I had my bike put on a dyno for optimal jetting and the headpipe still glows red if that makes you feel better.
The leaner the jetting the hotter the engine runs, if your really concerned about the glowing try richening up the air/fuel screw just a little. Remember that the slightest twist of this screw makes a huge difference so be careful.
