First check the boot that connects the carb to the motor. These have been known to get tears in them and will allow air to get sucked in when you get on the gas. This will cause it to run like you said. Lots of things it could be but there is one option.

yes it sounds like your air-fuel mix is messed up for some reason, their are a few reason why this can happen..First thing you should do if you are new to quads, buy the Yamaha manual for your machine..and clean your air filter and do all the needed maint.Who knows what the old owner did or did not do to it,change your fluids..oil,filter,differential oil..These are not very hard things to do..Is the machine stock??does it have aftermarket muffler on it??If so there could be a problem with jetting..Or the old owner had a good pipe on it and put the oem back on it to sell it and did not change the main jet back, that would make you bog at top end..But get the manual first and give it a good look over,it can be as much fun as riding them(when you dont snap those cheep Yamaha bolts lol ) be carful on the bolts and screws

A bog can be caused by either a lean or rich condition... In your case where it backfires that is caused by a lean condition (can be dangerous for engine life). It can backfire if the timing is off too - not good - means worn timing chain, sprockets etc.
Check for air leaks on the intake manifold, clean an adjust your air system, air filter, carb, gas tank vent etc. Regap your sparkplug as that can change the timing also.
